Questions

Why is は written ha but said wa?
As a particle, は is pronounced wa. を is likewise said o. Both keep their older spelling.
When do I use に and when で?
に marks a destination or a time: がっこうに いきます, 7じに おきます. で marks where an action happens: としょかんで べんきょうします.
What is the difference between は and が?
は sets the topic you are talking about; が picks out the subject, as in ねこが います (there is a cat). The は vs が lesson goes further.
